It would look at first sight as if our forbears had not the same respect for the dead that we have. However they probably looked on it as quite a decent way of disposing of the bones to put them in a recess of the chapel where mass was once celebrated. Nowadays the bones that come up in the digging of a grave are put back into the grave beside the new coffin after it had been lowered in. The grave diggers are very careful in this matter to put back every bone or piece of one no matter how small.
